MP3/WAV audio Processing/Matching

I need someone to help me develop a computer app that allows you to match an MP3 audio with a similar WAV audio. What happens is that when audio is rendered as an MP3, programs usually add a silence at the front of the MP3. Later on, it does not match with the original WAV. I need a software that will add the same silence to the WAV to make sure that the audio waveforms completely match.
